The con for staying at an establishment close to the subway station is that you will hear the subway trains up until they close for the night. In room 205 the subway noise is enough to keep a light sleeper awake until closing time. Also Japanese style beds may not be enough cushion and not that comfortable for some.

A Gem In Tokyo
This is a brilliant business/traditional inn in the heart of Tokyo. The staff were friendly, the hotel was clean, and the rooms were comfortable (not to mention inexpensive). I stayed in a traditional room (futon on tatami mats) and was very comfortable, though this layout might be challenging for anyone with issues getting to and from the floor. There was a desk and fridge in the room, as well as a private sink - the bathroom and showers are communal, but were very clean and easily accessible. The room had AC and a remote control that came with instructions in English (thanks!), all of which worked perfectly. A couple things to note: rooms are serviced only when asked for, so you need to leave the card on your door in the morning if you'd like to have sheets changed etc. Also, and this is the only ding I'd give the inn, it's very close to the Minami-Senju metro station. This is a blessing when navigating the Tokyo metro, but the noise might be bothersome to some. It's worth noting however that the trains stop running around midnight or so, and I didn't really have much of an issue sleeping.
